Exploring Prediction Targets in Masked Pre-Training for Speech Foundation Models

Speech foundation models, such as HuBERT and its variants, are pre-trained on large amounts of unlabeled speech data and then used for a range of downstream tasks. These models use a masked prediction objective, where the model learns to predict information about masked input segments from the unmasked context. The choice of prediction targets in this framework impacts their performance on downstream tasks. For instance, models pre-trained with targets that capture prosody learn representations suited for speaker-related tasks, while those pre-trained with targets that capture phonetics learn representations suited for content-related tasks. Moreover, prediction targets can differ in the level of detail they capture. Models pre-trained with targets that encode fine-grained acoustic features perform better on tasks like denoising, while those pre-trained with targets focused on higher-level abstractions are more effective for content-related tasks. Despite the importance of prediction targets, the design choices that affect them have not been thoroughly studied. This work explores the design choices and their impact on downstream task performance. Our results indicate that the commonly used design choices for HuBERT can be suboptimal. We propose approaches to create more informative prediction targets and demonstrate their effectiveness through improvements across various downstream tasks.

ExcelFormer: Can a DNN be a Sure Bet for Tabular Prediction?

Data organized in tabular format is ubiquitous in real-world applications, and users often craft tables with biased feature definitions and flexibly set prediction targets of their interests. Thus, a rapid development of a robust, effective, dataset-versatile, user-friendly tabular prediction approach is highly desired. While Gradient Boosting Decision Trees (GBDTs) and existing deep neural networks (DNNs) have been extensively utilized by professional users, they present several challenges for casual users, particularly: (i) the dilemma of model selection due to their different dataset preferences, and (ii) the need for heavy hyperparameter searching, failing which their performances are deemed inadequate. In this paper, we delve into this question: Can we develop a deep learning model that serves as a "sure bet" solution for a wide range of tabular prediction tasks, while also being user-friendly for casual users? We delve into three key drawbacks of deep tabular models, encompassing: (P1) lack of rotational variance property, (P2) large data demand, and (P3) over-smooth solution. We propose ExcelFormer, addressing these challenges through a semi-permeable attention module that effectively constrains the influence of less informative features to break the DNNs' rotational invariance property (for P1), data augmentation approaches tailored for tabular data (for P2), and attentive feedforward network to boost the model fitting capability (for P3). These designs collectively make ExcelFormer a "sure bet" solution for diverse tabular datasets. Extensive and stratified experiments conducted on real-world datasets demonstrate that our model outperforms previous approaches across diverse tabular data prediction tasks, and this framework can be friendly to casual users, offering ease of use without the heavy hyperparameter tuning.

Augmentation-Aware Self-Supervision for Data-Efficient GAN Training

Training generative adversarial networks (GANs) with limited data is challenging because the discriminator is prone to overfitting. Previously proposed differentiable augmentation demonstrates improved data efficiency of training GANs. However, the augmentation implicitly introduces undesired invariance to augmentation for the discriminator since it ignores the change of semantics in the label space caused by data transformation, which may limit the representation learning ability of the discriminator and ultimately affect the generative modeling performance of the generator. To mitigate the negative impact of invariance while inheriting the benefits of data augmentation, we propose a novel augmentation-aware self-supervised discriminator that predicts the augmentation parameter of the augmented data. Particularly, the prediction targets of real data and generated data are required to be distinguished since they are different during training. We further encourage the generator to adversarially learn from the self-supervised discriminator by generating augmentation-predictable real and not fake data. This formulation connects the learning objective of the generator and the arithmetic - harmonic mean divergence under certain assumptions. We compare our method with state-of-the-art (SOTA) methods using the class-conditional BigGAN and unconditional StyleGAN2 architectures on data-limited CIFAR-10, CIFAR-100, FFHQ, LSUN-Cat, and five low-shot datasets. Experimental results demonstrate significant improvements of our method over SOTA methods in training data-efficient GANs.

Revisiting Diffusion Model Predictions Through Dimensionality

Recent advances in diffusion and flow matching models have highlighted a shift in the preferred prediction target -- moving from noise (varepsilon) and velocity (v) to direct data (x) prediction -- particularly in high-dimensional settings. However, a formal explanation of why the optimal target depends on the specific properties of the data remains elusive. In this work, we provide a theoretical framework based on a generalized prediction formulation that accommodates arbitrary output targets, of which varepsilon-, v-, and x-prediction are special cases. We derive the analytical relationship between data's geometry and the optimal prediction target, offering a rigorous justification for why x-prediction becomes superior when the ambient dimension significantly exceeds the data's intrinsic dimension. Furthermore, while our theory identifies dimensionality as the governing factor for the optimal prediction target, the intrinsic dimension of manifold-bound data is typically intractable to estimate in practice. To bridge this gap, we propose k-Diff, a framework that employs a data-driven approach to learn the optimal prediction parameter k directly from data, bypassing the need for explicit dimension estimation. Extensive experiments in both latent-space and pixel-space image generation demonstrate that k-Diff consistently outperforms fixed-target baselines across varying architectures and data scales, providing a principled and automated approach to enhancing generative performance.

Adaptive Evidence Weighting for Audio-Spatiotemporal Fusion

Many machine learning systems have access to multiple sources of evidence for the same prediction target, yet these sources often differ in reliability and informativeness across inputs. In bioacoustic classification, species identity may be inferred both from the acoustic signal and from spatiotemporal context such as location and season; while Bayesian inference motivates multiplicative evidence combination, in practice we typically only have access to discriminative predictors rather than calibrated generative models. We introduce Fusion under INdependent Conditional Hypotheses (FINCH), an adaptive log-linear evidence fusion framework that integrates a pre-trained audio classifier with a structured spatiotemporal predictor. FINCH learns a per-sample gating function that estimates the reliability of contextual information from uncertainty and informativeness statistics. The resulting fusion family contains the audio-only classifier as a special case and explicitly bounds the influence of contextual evidence, yielding a risk-contained hypothesis class with an interpretable audio-only fallback. Across benchmarks, FINCH consistently outperforms fixed-weight fusion and audio-only baselines, improving robustness and error trade-offs even when contextual information is weak in isolation. We achieve state-of-the-art performance on CBI and competitive or improved performance on several subsets of BirdSet using a lightweight, interpretable, evidence-based approach. Forecasting When to Forecast: Accelerating Diffusion Models with Confidence-Gated Taylor

Diffusion Transformers (DiTs) have demonstrated remarkable performance in visual generation tasks. However, their low inference speed limits their deployment in low-resource applications. Recent training-free approaches exploit the redundancy of features across timesteps by caching and reusing past representations to accelerate inference. Building on this idea, TaylorSeer instead uses cached features to predict future ones via Taylor expansion. However, its module-level prediction across all transformer blocks (e.g., attention or feedforward modules) requires storing fine-grained intermediate features, leading to notable memory and computation overhead. Moreover, it adopts a fixed caching schedule without considering the varying accuracy of predictions across timesteps, which can lead to degraded outputs when prediction fails. To address these limitations, we propose a novel approach to better leverage Taylor-based acceleration. First, we shift the Taylor prediction target from the module level to the last block level, significantly reducing the number of cached features. Furthermore, observing strong sequential dependencies among Transformer blocks, we propose to use the error between the Taylor-estimated and actual outputs of the first block as an indicator of prediction reliability. If the error is small, we trust the Taylor prediction for the last block; otherwise, we fall back to full computation, thereby enabling a dynamic caching mechanism. Empirical results show that our method achieves a better balance between speed and quality, achieving a 3.17x acceleration on FLUX, 2.36x on DiT, and 4.14x on Wan Video with negligible quality drop. Reduce Information Loss in Transformers for Pluralistic Image Inpainting

Transformers have achieved great success in pluralistic image inpainting recently. However, we find existing transformer based solutions regard each pixel as a token, thus suffer from information loss issue from two aspects: 1) They downsample the input image into much lower resolutions for efficiency consideration, incurring information loss and extra misalignment for the boundaries of masked regions. 2) They quantize 256^3 RGB pixels to a small number (such as 512) of quantized pixels. The indices of quantized pixels are used as tokens for the inputs and prediction targets of transformer. Although an extra CNN network is used to upsample and refine the low-resolution results, it is difficult to retrieve the lost information back.To keep input information as much as possible, we propose a new transformer based framework "PUT". Specifically, to avoid input downsampling while maintaining the computation efficiency, we design a patch-based auto-encoder P-VQVAE, where the encoder converts the masked image into non-overlapped patch tokens and the decoder recovers the masked regions from inpainted tokens while keeping the unmasked regions unchanged. To eliminate the information loss caused by quantization, an Un-Quantized Transformer (UQ-Transformer) is applied, which directly takes the features from P-VQVAE encoder as input without quantization and regards the quantized tokens only as prediction targets. Extensive experiments show that PUT greatly outperforms state-of-the-art methods on image fidelity, especially for large masked regions and complex large-scale datasets. MM-SpuBench: Towards Better Understanding of Spurious Biases in Multimodal LLMs

Spurious bias, a tendency to exploit spurious correlations between superficial input attributes and prediction targets, has revealed a severe robustness pitfall in classical machine learning problems. Multimodal Large Language Models (MLLMs), which leverage pretrained vision and language models, have recently demonstrated strong capability in joint vision-language understanding. However, both the presence and severity of spurious biases in MLLMs remain poorly understood. In this work, we address this gap by analyzing the spurious biases in the multimodal setting and uncovering the specific inference-time data patterns that can manifest this problem. To support this analysis, we introduce MM-SpuBench, a comprehensive, human-verified benchmark dataset consisting of image-class pairs annotated with core and spurious attributes, grounded in our taxonomy of nine distinct types of spurious correlations. The benchmark is constructed using human-interpretable attribute information to capture a wide range of spurious patterns reflective of real-world knowledge. Leveraging this benchmark, we conduct a comprehensive evaluation of the state-of-the-art open-source and proprietary MLLMs with both standard accuracy and the proposed Conditional Generation Likelihood Advantage (CGLA). Our findings highlight the persistence of reliance on spurious correlations and the difficulty of mitigation on our benchmark. Zero-shot and Few-shot Learning with Knowledge Graphs: A Comprehensive Survey

Machine learning especially deep neural networks have achieved great success but many of them often rely on a number of labeled samples for supervision. As sufficient labeled training data are not always ready due to e.g., continuously emerging prediction targets and costly sample annotation in real world applications, machine learning with sample shortage is now being widely investigated. Among all these studies, many prefer to utilize auxiliary information including those in the form of Knowledge Graph (KG) to reduce the reliance on labeled samples. In this survey, we have comprehensively reviewed over 90 papers about KG-aware research for two major sample shortage settings -- zero-shot learning (ZSL) where some classes to be predicted have no labeled samples, and few-shot learning (FSL) where some classes to be predicted have only a small number of labeled samples that are available. We first introduce KGs used in ZSL and FSL as well as their construction methods, and then systematically categorize and summarize KG-aware ZSL and FSL methods, dividing them into different paradigms such as the mapping-based, the data augmentation, the propagation-based and the optimization-based. We next present different applications, including not only KG augmented prediction tasks such as image classification, question answering, text classification and knowledge extraction, but also KG completion tasks, and some typical evaluation resources for each task. We eventually discuss some challenges and open problems from different perspectives.

Resfusion: Denoising Diffusion Probabilistic Models for Image Restoration Based on Prior Residual Noise

Recently, research on denoising diffusion models has expanded its application to the field of image restoration. Traditional diffusion-based image restoration methods utilize degraded images as conditional input to effectively guide the reverse generation process, without modifying the original denoising diffusion process. However, since the degraded images already include low-frequency information, starting from Gaussian white noise will result in increased sampling steps. We propose Resfusion, a general framework that incorporates the residual term into the diffusion forward process, starting the reverse process directly from the noisy degraded images. The form of our inference process is consistent with the DDPM. We introduced a weighted residual noise, named resnoise, as the prediction target and explicitly provide the quantitative relationship between the residual term and the noise term in resnoise. By leveraging a smooth equivalence transformation, Resfusion determine the optimal acceleration step and maintains the integrity of existing noise schedules, unifying the training and inference processes. The experimental results demonstrate that Resfusion exhibits competitive performance on ISTD dataset, LOL dataset and Raindrop dataset with only five sampling steps. Furthermore, Resfusion can be easily applied to image generation and emerges with strong versatility. Our code and model are available at https://github.com/nkicsl/Resfusion.

World Modeling with Probabilistic Structure Integration

We present Probabilistic Structure Integration (PSI), a system for learning richly controllable and flexibly promptable world models from data. PSI consists of a three-step cycle. The first step, Probabilistic prediction, involves building a probabilistic graphical model Psi of the data, in the form of a random-access autoregressive sequence model. Psi supports a complete set of learned conditional distributions describing the dependence of any variables in the data on any other set of variables. In step 2, Structure extraction, we show how to extract underlying low-dimensional properties in the data, corresponding to a diverse set of meaningful "intermediate structures", in a zero-shot fashion via causal inference on Psi. Step 3, Integration, completes the cycle by converting these structures into new token types that are then continually mixed back into the training diet as conditioning signals and prediction targets. Each such cycle augments the capabilities of Psi, both allowing it to model the underlying data better, and creating new control handles -- akin to an LLM-like universal prompting language. We train an instance of Psi on 1.4 trillion tokens of internet video data; we use it to perform a variety of useful video prediction and understanding inferences; we extract state-of-the-art optical flow, self-supervised depth and object segmentation; and we use these structures to support a full cycle of predictive improvements.

DINO-WM: World Models on Pre-trained Visual Features enable Zero-shot Planning

The ability to predict future outcomes given control actions is fundamental for physical reasoning. However, such predictive models, often called world models, have proven challenging to learn and are typically developed for task-specific solutions with online policy learning. We argue that the true potential of world models lies in their ability to reason and plan across diverse problems using only passive data. Concretely, we require world models to have the following three properties: 1) be trainable on offline, pre-collected trajectories, 2) support test-time behavior optimization, and 3) facilitate task-agnostic reasoning. To realize this, we present DINO World Model (DINO-WM), a new method to model visual dynamics without reconstructing the visual world. DINO-WM leverages spatial patch features pre-trained with DINOv2, enabling it to learn from offline behavioral trajectories by predicting future patch features. This design allows DINO-WM to achieve observational goals through action sequence optimization, facilitating task-agnostic behavior planning by treating desired goal patch features as prediction targets. We evaluate DINO-WM across various domains, including maze navigation, tabletop pushing, and particle manipulation. Our experiments demonstrate that DINO-WM can generate zero-shot behavioral solutions at test time without relying on expert demonstrations, reward modeling, or pre-learned inverse models. Notably, DINO-WM exhibits strong generalization capabilities compared to prior state-of-the-art work, adapting to diverse task families such as arbitrarily configured mazes, push manipulation with varied object shapes, and multi-particle scenarios.

Deep Learning for Protein-Ligand Docking: Are We There Yet?

The effects of ligand binding on protein structures and their in vivo functions carry numerous implications for modern biomedical research and biotechnology development efforts such as drug discovery. Although several deep learning (DL) methods and benchmarks designed for protein-ligand docking have recently been introduced, to date no prior works have systematically studied the behavior of the latest docking and structure prediction methods within the broadly applicable context of (1) using predicted (apo) protein structures for docking (e.g., for applicability to new proteins); (2) binding multiple (cofactor) ligands concurrently to a given target protein (e.g., for enzyme design); and (3) having no prior knowledge of binding pockets (e.g., for generalization to unknown pockets). To enable a deeper understanding of docking methods' real-world utility, we introduce PoseBench, the first comprehensive benchmark for broadly applicable protein-ligand docking. PoseBench enables researchers to rigorously and systematically evaluate DL methods for apo-to-holo protein-ligand docking and protein-ligand structure prediction using both primary ligand and multi-ligand benchmark datasets, the latter of which we introduce for the first time to the DL community. Empirically, using PoseBench, we find that (1) DL co-folding methods generally outperform comparable conventional and DL docking baselines, yet popular methods such as AlphaFold 3 are still challenged by prediction targets with novel protein sequences; (2) certain DL co-folding methods are highly sensitive to their input multiple sequence alignments, while others are not; and (3) DL methods struggle to strike a balance between structural accuracy and chemical specificity when predicting novel or multi-ligand protein targets. Semantic-Aware Autoregressive Image Modeling for Visual Representation Learning

The development of autoregressive modeling (AM) in computer vision lags behind natural language processing (NLP) in self-supervised pre-training. This is mainly caused by the challenge that images are not sequential signals and lack a natural order when applying autoregressive modeling. In this study, inspired by human beings' way of grasping an image, i.e., focusing on the main object first, we present a semantic-aware autoregressive image modeling (SemAIM) method to tackle this challenge. The key insight of SemAIM is to autoregressive model images from the semantic patches to the less semantic patches. To this end, we first calculate a semantic-aware permutation of patches according to their feature similarities and then perform the autoregression procedure based on the permutation. In addition, considering that the raw pixels of patches are low-level signals and are not ideal prediction targets for learning high-level semantic representation, we also explore utilizing the patch features as the prediction targets. Extensive experiments are conducted on a broad range of downstream tasks, including image classification, object detection, and instance/semantic segmentation, to evaluate the performance of SemAIM. The results demonstrate SemAIM achieves state-of-the-art performance compared with other self-supervised methods. Specifically, with ViT-B, SemAIM achieves 84.1% top-1 accuracy for fine-tuning on ImageNet, 51.3% AP and 45.4% AP for object detection and instance segmentation on COCO, which outperforms the vanilla MAE by 0.5%, 1.0%, and 0.5%, respectively.

GeoMAE: Masked Geometric Target Prediction for Self-supervised Point Cloud Pre-Training

This paper tries to address a fundamental question in point cloud self-supervised learning: what is a good signal we should leverage to learn features from point clouds without annotations? To answer that, we introduce a point cloud representation learning framework, based on geometric feature reconstruction. In contrast to recent papers that directly adopt masked autoencoder (MAE) and only predict original coordinates or occupancy from masked point clouds, our method revisits differences between images and point clouds and identifies three self-supervised learning objectives peculiar to point clouds, namely centroid prediction, normal estimation, and curvature prediction. Combined with occupancy prediction, these four objectives yield an nontrivial self-supervised learning task and mutually facilitate models to better reason fine-grained geometry of point clouds. Our pipeline is conceptually simple and it consists of two major steps: first, it randomly masks out groups of points, followed by a Transformer-based point cloud encoder; second, a lightweight Transformer decoder predicts centroid, normal, and curvature for points in each voxel. We transfer the pre-trained Transformer encoder to a downstream peception model. On the nuScene Datset, our model achieves 3.38 mAP improvment for object detection, 2.1 mIoU gain for segmentation, and 1.7 AMOTA gain for multi-object tracking. We also conduct experiments on the Waymo Open Dataset and achieve significant performance improvements over baselines as well.

Text2Token: Unsupervised Text Representation Learning with Token Target Prediction

Unsupervised text representation learning (TRL) is a fundamental task in natural language processing, which is beneficial for improving search and recommendations with the web's unlabeled texts. A recent empirical study finds that the high-quality representation aligns with the key token of the input text, uncovering the potential connection between representation space and vocabulary space. Inspired by the findings, we revisit the generative tasks and develop an unsupervised generative framework for TRL, Text2Token. The framework is based on the token target prediction task, utilizing carefully constructed target token distribution as supervisory signals. To construct the high-quality target token distribution, we analyze the token-alignment properties with advanced embedders and identify two essential categories of key tokens: (1) the meaningful tokens in the text and (2) semantically derived tokens beyond the text. Based on these insights, we propose two methods -- data-driven and model-derived -- to construct synthetic token targets from data or the LLM backbone. Experiments on the MTEB v2 benchmark demonstrate that Text2Token achieves performance competitive with the state-of-the-art embedder with unsupervised contrastive learning, LLM2Vec. Our analysis further shows that vocabulary and representation spaces optimize together and toward the optimum solution during training, providing new ideas and insights for future work.

Towards Pixel-Level Prediction for Gaze Following: Benchmark and Approach

Following the gaze of other people and analyzing the target they are looking at can help us understand what they are thinking, and doing, and predict the actions that may follow. Existing methods for gaze following struggle to perform well in natural scenes with diverse objects, and focus on gaze points rather than objects, making it difficult to deliver clear semantics and accurate scope of the targets. To address this shortcoming, we propose a novel gaze target prediction solution named GazeSeg, that can fully utilize the spatial visual field of the person as guiding information and lead to a progressively coarse-to-fine gaze target segmentation and recognition process. Specifically, a prompt-based visual foundation model serves as the encoder, working in conjunction with three distinct decoding modules (e.g. FoV perception, heatmap generation, and segmentation) to form the framework for gaze target prediction. Then, with the head bounding box performed as an initial prompt, GazeSeg obtains the FoV map, heatmap, and segmentation map progressively, leading to a unified framework for multiple tasks (e.g. direction estimation, gaze target segmentation, and recognition). In particular, to facilitate this research, we construct and release a new dataset, comprising 72k images with pixel-level annotations and 270 categories of gaze targets, built upon the GazeFollow dataset. The quantitative evaluation shows that our approach achieves the Dice of 0.325 in gaze target segmentation and 71.7% top-5 recognition. Meanwhile, our approach also outperforms previous state-of-the-art methods, achieving 0.953 in AUC on the gaze-following task. The dataset and code will be released.

NavForesee: A Unified Vision-Language World Model for Hierarchical Planning and Dual-Horizon Navigation Prediction

Embodied navigation for long-horizon tasks, guided by complex natural language instructions, remains a formidable challenge in artificial intelligence. Existing agents often struggle with robust long-term planning about unseen environments, leading to high failure rates. To address these limitations, we introduce NavForesee, a novel Vision-Language Model (VLM) that unifies high-level language planning and predictive world model imagination within a single, unified framework. Our approach empowers a single VLM to concurrently perform planning and predictive foresight. Conditioned on the full instruction and historical observations, the model is trained to understand the navigation instructions by decomposing the task, tracking its progress, and formulating the subsequent sub-goal. Simultaneously, it functions as a generative world model, providing crucial foresight by predicting short-term environmental dynamics and long-term navigation milestones. The VLM's structured plan guides its targeted prediction, while the imagined future provides rich context to inform the navigation actions, creating a powerful internal feedback loop of perception-planning/prediction-action. We demonstrate through extensive experiments on the R2R-CE and RxR-CE benchmark that NavForesee achieves highly competitive performance in complex scenarios. Our work highlights the immense potential of fusing explicit language planning with implicit spatiotemporal prediction, paving the way for more intelligent and capable embodied agents.

Pareto Domain Adaptation

Domain adaptation (DA) attempts to transfer the knowledge from a labeled source domain to an unlabeled target domain that follows different distribution from the source. To achieve this, DA methods include a source classification objective to extract the source knowledge and a domain alignment objective to diminish the domain shift, ensuring knowledge transfer. Typically, former DA methods adopt some weight hyper-parameters to linearly combine the training objectives to form an overall objective. However, the gradient directions of these objectives may conflict with each other due to domain shift. Under such circumstances, the linear optimization scheme might decrease the overall objective value at the expense of damaging one of the training objectives, leading to restricted solutions. In this paper, we rethink the optimization scheme for DA from a gradient-based perspective. We propose a Pareto Domain Adaptation (ParetoDA) approach to control the overall optimization direction, aiming to cooperatively optimize all training objectives. Specifically, to reach a desirable solution on the target domain, we design a surrogate loss mimicking target classification. To improve target-prediction accuracy to support the mimicking, we propose a target-prediction refining mechanism which exploits domain labels via Bayes' theorem. On the other hand, since prior knowledge of weighting schemes for objectives is often unavailable to guide optimization to approach the optimal solution on the target domain, we propose a dynamic preference mechanism to dynamically guide our cooperative optimization by the gradient of the surrogate loss on a held-out unlabeled target dataset. Predicting and generating antibiotics against future pathogens with ApexOracle

Antimicrobial resistance (AMR) is escalating and outpacing current antibiotic development. Thus, discovering antibiotics effective against emerging pathogens is becoming increasingly critical. However, existing approaches cannot rapidly identify effective molecules against novel pathogens or emerging drug-resistant strains. Here, we introduce ApexOracle, an artificial intelligence (AI) model that both predicts the antibacterial potency of existing compounds and designs de novo molecules active against strains it has never encountered. Departing from models that rely solely on molecular features, ApexOracle incorporates pathogen-specific context through the integration of molecular features captured via a foundational discrete diffusion language model and a dual-embedding framework that combines genomic- and literature-derived strain representations. Across diverse bacterial species and chemical modalities, ApexOracle consistently outperformed state-of-the-art approaches in activity prediction and demonstrated reliable transferability to novel pathogens with little or no antimicrobial data. Its unified representation-generation architecture further enables the in silico creation of "new-to-nature" molecules with high predicted efficacy against priority threats. By pairing rapid activity prediction with targeted molecular generation, ApexOracle offers a scalable strategy for countering AMR and preparing for future infectious-disease outbreaks.

ChildPlay: A New Benchmark for Understanding Children's Gaze Behaviour

Gaze behaviors such as eye-contact or shared attention are important markers for diagnosing developmental disorders in children. While previous studies have looked at some of these elements, the analysis is usually performed on private datasets and is restricted to lab settings. Furthermore, all publicly available gaze target prediction benchmarks mostly contain instances of adults, which makes models trained on them less applicable to scenarios with young children. In this paper, we propose the first study for predicting the gaze target of children and interacting adults. To this end, we introduce the ChildPlay dataset: a curated collection of short video clips featuring children playing and interacting with adults in uncontrolled environments (e.g. kindergarten, therapy centers, preschools etc.), which we annotate with rich gaze information. We further propose a new model for gaze target prediction that is geometrically grounded by explicitly identifying the scene parts in the 3D field of view (3DFoV) of the person, leveraging recent geometry preserving depth inference methods. Our model achieves state of the art results on benchmark datasets and ChildPlay. Furthermore, results show that looking at faces prediction performance on children is much worse than on adults, and can be significantly improved by fine-tuning models using child gaze annotations. Reinforcement Mid-Training

The development of state-of-the-art large language models is commonly understood as a two-stage process involving pre-training and post-training. We point out the need for an additional intermediate stage called reinforcement mid-training with potential for strong performance gains. In this paper, we formally define the problem and identify three key challenges: (1) inefficient training due to excessive reasoning steps, (2) disregard of the imbalanced token entropy distribution, and (3) underutilization of token information. To address these challenges, we propose RMT, a framework for efficient, adaptive, and unified reinforcement mid-training with various innovative components. In particular, we first introduce a dynamic token budget mechanism that constrains unnecessary reasoning steps and mitigates model overthinking. Next, we design a curriculum-based adaptive sampling method that fosters a progressive learning trajectory from easy to hard tokens. Finally, we present a dual training strategy that combines reinforcement learning with next-token prediction, ensuring targeted learning on key tokens and full exploitation of all token information. Extensive experiments demonstrate the superiority of RMT over state-of-the-art methods, achieving up to +64.91% performance improvement with only 21% of the reasoning length in language modeling. We also show that checkpoints obtained after reinforcement mid-training can benefit the subsequent post-training, yielding up to +18.76% improvement in the mathematical domain.

Feature Responsiveness Scores: Model-Agnostic Explanations for Recourse

Machine learning models routinely automate decisions in applications like lending and hiring. In such settings, consumer protection rules require companies that deploy models to explain predictions to decision subjects. These rules are motivated, in part, by the belief that explanations can promote recourse by revealing information that individuals can use to contest or improve their outcomes. In practice, many companies comply with these rules by providing individuals with a list of the most important features for their prediction, which they identify based on feature importance scores from feature attribution methods such as SHAP or LIME. In this work, we show how these practices can undermine consumers by highlighting features that would not lead to an improved outcome and by explaining predictions that cannot be changed. We propose to address these issues by highlighting features based on their responsiveness score -- i.e., the probability that an individual can attain a target prediction by changing a specific feature. We develop efficient methods to compute responsiveness scores for any model and any dataset. We conduct an extensive empirical study on the responsiveness of explanations in lending. Our results show that standard practices in consumer finance can backfire by presenting consumers with reasons without recourse, and demonstrate how our approach improves consumer protection by highlighting responsive features and identifying fixed predictions.

Protap: A Benchmark for Protein Modeling on Realistic Downstream Applications

Recently, extensive deep learning architectures and pretraining strategies have been explored to support downstream protein applications. Additionally, domain-specific models incorporating biological knowledge have been developed to enhance performance in specialized tasks. In this work, we introduce Protap, a comprehensive benchmark that systematically compares backbone architectures, pretraining strategies, and domain-specific models across diverse and realistic downstream protein applications. Specifically, Protap covers five applications: three general tasks and two novel specialized tasks, i.e., enzyme-catalyzed protein cleavage site prediction and targeted protein degradation, which are industrially relevant yet missing from existing benchmarks. For each application, Protap compares various domain-specific models and general architectures under multiple pretraining settings. Our empirical studies imply that: (i) Though large-scale pretraining encoders achieve great results, they often underperform supervised encoders trained on small downstream training sets. (ii) Incorporating structural information during downstream fine-tuning can match or even outperform protein language models pretrained on large-scale sequence corpora. SSM-DTA: Breaking the Barriers of Data Scarcity in Drug-Target Affinity Prediction

Accurate prediction of Drug-Target Affinity (DTA) is of vital importance in early-stage drug discovery, facilitating the identification of drugs that can effectively interact with specific targets and regulate their activities. While wet experiments remain the most reliable method, they are time-consuming and resource-intensive, resulting in limited data availability that poses challenges for deep learning approaches. Existing methods have primarily focused on developing techniques based on the available DTA data, without adequately addressing the data scarcity issue. To overcome this challenge, we present the SSM-DTA framework, which incorporates three simple yet highly effective strategies: (1) A multi-task training approach that combines DTA prediction with masked language modeling (MLM) using paired drug-target data. (2) A semi-supervised training method that leverages large-scale unpaired molecules and proteins to enhance drug and target representations. This approach differs from previous methods that only employed molecules or proteins in pre-training. (3) The integration of a lightweight cross-attention module to improve the interaction between drugs and targets, further enhancing prediction accuracy. Through extensive experiments on benchmark datasets such as BindingDB, DAVIS, and KIBA, we demonstrate the superior performance of our framework. Additionally, we conduct case studies on specific drug-target binding activities, virtual screening experiments, drug feature visualizations, and real-world applications, all of which showcase the significant potential of our work. In conclusion, our proposed SSM-DTA framework addresses the data limitation challenge in DTA prediction and yields promising results, paving the way for more efficient and accurate drug discovery processes. An inorganic ABX3 perovskite materials dataset for target property prediction and classification using machine learning

The reliability with Machine Learning (ML) techniques in novel materials discovery often depend on the quality of the dataset, in addition to the relevant features used in describing the material. In this regard, the current study presents and validates a newly processed materials dataset that can be utilized for benchmark ML analysis, as it relates to the prediction and classification of deterministic target properties. Originally, the dataset was extracted from the Open Quantum Materials Database (OQMD) and contains a robust 16,323 samples of ABX3 inorganic perovskite structures. The dataset is tabular in form and is preprocessed to include sixty-one generalized input features that broadly describes the physicochemical, stability/geometrical, and Density Functional Theory (DFT) target properties associated with the elemental ionic sites in a three-dimensional ABX3 polyhedral. For validation, four different ML models are employed to predict three distinctive target properties, namely: formation energy, energy band gap, and crystal system. On experimentation, the best accuracy measurements are reported at 0.013 eV/atom MAE, 0.216 eV MAE, and 85% F1, corresponding to the formation energy prediction, band gap prediction and crystal system multi-classification, respectively. Moreover, the realized results are compared with previous literature and as such, affirms the resourcefulness of the current dataset for future benchmark materials analysis via ML techniques. EmbodiedOcc: Embodied 3D Occupancy Prediction for Vision-based Online Scene Understanding

3D occupancy prediction provides a comprehensive description of the surrounding scenes and has become an essential task for 3D perception. Most existing methods focus on offline perception from one or a few views and cannot be applied to embodied agents that demand to gradually perceive the scene through progressive embodied exploration. In this paper, we formulate an embodied 3D occupancy prediction task to target this practical scenario and propose a Gaussian-based EmbodiedOcc framework to accomplish it. We initialize the global scene with uniform 3D semantic Gaussians and progressively update local regions observed by the embodied agent. For each update, we extract semantic and structural features from the observed image and efficiently incorporate them via deformable cross-attention to refine the regional Gaussians. Finally, we employ Gaussian-to-voxel splatting to obtain the global 3D occupancy from the updated 3D Gaussians. Our EmbodiedOcc assumes an unknown (i.e., uniformly distributed) environment and maintains an explicit global memory of it with 3D Gaussians. It gradually gains knowledge through the local refinement of regional Gaussians, which is consistent with how humans understand new scenes through embodied exploration. We reorganize an EmbodiedOcc-ScanNet benchmark based on local annotations to facilitate the evaluation of the embodied 3D occupancy prediction task. Evaluating Dialect Robustness of Language Models via Conversation Understanding

With an evergrowing number of LLMs reporting superlative performance for English, their ability to perform equitably for different dialects of English (i.e., dialect robustness) needs to be ascertained. Specifically, we use English language (US English or Indian English) conversations between humans who play the word-guessing game of `taboo'. We formulate two evaluative tasks: target word prediction (TWP) (i.e.predict the masked target word in a conversation) and target word selection (TWS) (i.e., select the most likely masked target word in a conversation, from among a set of candidate words). Extending MD3, an existing dialectic dataset of taboo-playing conversations, we introduce M-MD3, a target-word-masked version of MD3 with the USEng and IndEng subsets. We add two subsets: AITrans (where dialectic information is removed from IndEng) and AIGen (where LLMs are prompted to generate conversations). Our evaluation uses pre-trained and fine-tuned versions of two closed-source (GPT-4/3.5) and two open-source LLMs (Mistral and Gemma). LLMs perform significantly better for US English than Indian English for both TWP and TWS, for all settings. While GPT-based models perform the best, the comparatively smaller models work more equitably for short conversations (<8 turns). Our results on AIGen and AITrans (the best and worst-performing subset) respectively show that LLMs may learn a dialect of their own based on the composition of the training data, and that dialect robustness is indeed a challenging task. Our evaluation methodology exhibits a novel way to examine attributes of language models using pre-existing dialogue datasets.

Visual Autoregressive Modeling for Instruction-Guided Image Editing

Recent advances in diffusion models have brought remarkable visual fidelity to instruction-guided image editing. However, their global denoising process inherently entangles the edited region with the entire image context, leading to unintended spurious modifications and compromised adherence to editing instructions. In contrast, autoregressive models offer a distinct paradigm by formulating image synthesis as a sequential process over discrete visual tokens. Their causal and compositional mechanism naturally circumvents the adherence challenges of diffusion-based methods. In this paper, we present VAREdit, a visual autoregressive (VAR) framework that reframes image editing as a next-scale prediction problem. Conditioned on source image features and text instructions, VAREdit generates multi-scale target features to achieve precise edits. A core challenge in this paradigm is how to effectively condition the source image tokens. We observe that finest-scale source features cannot effectively guide the prediction of coarser target features. To bridge this gap, we introduce a Scale-Aligned Reference (SAR) module, which injects scale-matched conditioning information into the first self-attention layer. VAREdit demonstrates significant advancements in both editing adherence and efficiency. On standard benchmarks, it outperforms leading diffusion-based methods by 30\%+ higher GPT-Balance score. Moreover, it completes a 512times512 editing in 1.2 seconds, making it 2.2times faster than the similarly sized UltraEdit. The models are available at https://github.com/HiDream-ai/VAREdit.

Anatomical Foundation Models for Brain MRIs

Deep Learning (DL) in neuroimaging has become increasingly relevant for detecting neurological conditions and neurodegenerative disorders. One of the most predominant biomarkers in neuroimaging is represented by brain age, which has been shown to be a good indicator for different conditions, such as Alzheimer's Disease. Using brain age for weakly supervised pre-training of DL models in transfer learning settings has also recently shown promising results, especially when dealing with data scarcity of different conditions. On the other hand, anatomical information of brain MRIs (e.g. cortical thickness) can provide important information for learning good representations that can be transferred to many downstream tasks. In this work, we propose AnatCL, an anatomical foundation model for brain MRIs that i.) leverages anatomical information in a weakly contrastive learning approach, and ii.) achieves state-of-the-art performances across many different downstream tasks. To validate our approach we consider 12 different downstream tasks for the diagnosis of different conditions such as Alzheimer's Disease, autism spectrum disorder, and schizophrenia. Furthermore, we also target the prediction of 10 different clinical assessment scores using structural MRI data. Our findings show that incorporating anatomical information during pre-training leads to more robust and generalizable representations. UncTrack: Reliable Visual Object Tracking with Uncertainty-Aware Prototype Memory Network

Transformer-based trackers have achieved promising success and become the dominant tracking paradigm due to their accuracy and efficiency. Despite the substantial progress, most of the existing approaches tackle object tracking as a deterministic coordinate regression problem, while the target localization uncertainty has been greatly overlooked, which hampers trackers' ability to maintain reliable target state prediction in challenging scenarios. To address this issue, we propose UncTrack, a novel uncertainty-aware transformer tracker that predicts the target localization uncertainty and incorporates this uncertainty information for accurate target state inference. Specifically, UncTrack utilizes a transformer encoder to perform feature interaction between template and search images. The output features are passed into an uncertainty-aware localization decoder (ULD) to coarsely predict the corner-based localization and the corresponding localization uncertainty. Then the localization uncertainty is sent into a prototype memory network (PMN) to excavate valuable historical information to identify whether the target state prediction is reliable or not. To enhance the template representation, the samples with high confidence are fed back into the prototype memory bank for memory updating, making the tracker more robust to challenging appearance variations. DreamSat: Towards a General 3D Model for Novel View Synthesis of Space Objects

Novel view synthesis (NVS) enables to generate new images of a scene or convert a set of 2D images into a comprehensive 3D model. In the context of Space Domain Awareness, since space is becoming increasingly congested, NVS can accurately map space objects and debris, improving the safety and efficiency of space operations. Similarly, in Rendezvous and Proximity Operations missions, 3D models can provide details about a target object's shape, size, and orientation, allowing for better planning and prediction of the target's behavior. In this work, we explore the generalization abilities of these reconstruction techniques, aiming to avoid the necessity of retraining for each new scene, by presenting a novel approach to 3D spacecraft reconstruction from single-view images, DreamSat, by fine-tuning the Zero123 XL, a state-of-the-art single-view reconstruction model, on a high-quality dataset of 190 high-quality spacecraft models and integrating it into the DreamGaussian framework. We demonstrate consistent improvements in reconstruction quality across multiple metrics, including Contrastive Language-Image Pretraining (CLIP) score (+0.33%), Peak Signal-to-Noise Ratio (PSNR) (+2.53%), Structural Similarity Index (SSIM) (+2.38%), and Learned Perceptual Image Patch Similarity (LPIPS) (+0.16%) on a test set of 30 previously unseen spacecraft images. Our method addresses the lack of domain-specific 3D reconstruction tools in the space industry by leveraging state-of-the-art diffusion models and 3D Gaussian splatting techniques. This approach maintains the efficiency of the DreamGaussian framework while enhancing the accuracy and detail of spacecraft reconstructions. Anchored Answers: Unravelling Positional Bias in GPT-2's Multiple-Choice Questions

Large Language Models (LLMs), such as the GPT-4 and LLaMA families, have demonstrated considerable success across diverse tasks, including multiple-choice questions (MCQs). However, these models exhibit a positional bias, particularly an even worse anchored bias in the GPT-2 family, where they consistently favour the first choice 'A' in MCQs during inference. This anchored bias challenges the integrity of GPT-2's decision-making process, as it skews performance based on the position rather than the content of the choices in MCQs. In this study, we utilise the mechanistic interpretability approach to identify the internal modules within GPT-2 models responsible for this bias. We focus on the Multi-Layer Perceptron (MLP) layers and attention heads, using the "logit lens" method to trace and modify the specific value vectors that contribute to the bias. By updating these vectors within MLP and recalibrating attention patterns to neutralise the preference for the first choice 'A', we effectively mitigate the anchored bias. Our interventions not only mitigate the bias but also improve the overall MCQ prediction accuracy for the GPT-2 family across various datasets. This work represents the first comprehensive mechanistic analysis of anchored bias in MCQs within the GPT-2 models, introducing targeted, minimal-intervention strategies that significantly enhance GPT2 model robustness and accuracy in MCQs. The Digital Cybersecurity Expert: How Far Have We Come?

The increasing deployment of large language models (LLMs) in the cybersecurity domain underscores the need for effective model selection and evaluation. However, traditional evaluation methods often overlook specific cybersecurity knowledge gaps that contribute to performance limitations. To address this, we develop CSEBenchmark, a fine-grained cybersecurity evaluation framework based on 345 knowledge points expected of cybersecurity experts. Drawing from cognitive science, these points are categorized into factual, conceptual, and procedural types, enabling the design of 11,050 tailored multiple-choice questions. We evaluate 12 popular LLMs on CSEBenchmark and find that even the best-performing model achieves only 85.42% overall accuracy, with particular knowledge gaps in the use of specialized tools and uncommon commands. Different LLMs have unique knowledge gaps. Even large models from the same family may perform poorly on knowledge points where smaller models excel. By identifying and addressing specific knowledge gaps in each LLM, we achieve up to an 84% improvement in correcting previously incorrect predictions across three existing benchmarks for two cybersecurity tasks. Furthermore, our assessment of each LLM's knowledge alignment with specific cybersecurity roles reveals that different models align better with different roles, such as GPT-4o for the Google Senior Intelligence Analyst and Deepseek-V3 for the Amazon Privacy Engineer. These findings underscore the importance of aligning LLM selection with the specific knowledge requirements of different cybersecurity roles for optimal performance.

MIPHEI-ViT: Multiplex Immunofluorescence Prediction from H&E Images using ViT Foundation Models

Histopathological analysis is a cornerstone of cancer diagnosis, with Hematoxylin and Eosin (H&E) staining routinely acquired for every patient to visualize cell morphology and tissue architecture. On the other hand, multiplex immunofluorescence (mIF) enables more precise cell type identification via proteomic markers, but has yet to achieve widespread clinical adoption due to cost and logistical constraints. To bridge this gap, we introduce MIPHEI (Multiplex Immunofluorescence Prediction from H&E), a U-Net-inspired architecture that integrates state-of-the-art ViT foundation models as encoders to predict mIF signals from H&E images. MIPHEI targets a comprehensive panel of markers spanning nuclear content, immune lineages (T cells, B cells, myeloid), epithelium, stroma, vasculature, and proliferation. We train our model using the publicly available ORION dataset of restained H&E and mIF images from colorectal cancer tissue, and validate it on two independent datasets. MIPHEI achieves accurate cell-type classification from H&E alone, with F1 scores of 0.88 for Pan-CK, 0.57 for CD3e, 0.56 for SMA, 0.36 for CD68, and 0.30 for CD20, substantially outperforming both a state-of-the-art baseline and a random classifier for most markers. Our results indicate that our model effectively captures the complex relationships between nuclear morphologies in their tissue context, as visible in H&E images and molecular markers defining specific cell types. MIPHEI offers a promising step toward enabling cell-type-aware analysis of large-scale H&E datasets, in view of uncovering relationships between spatial cellular organization and patient outcomes.

State-Change Learning for Prediction of Future Events in Endoscopic Videos

Surgical future prediction, driven by real-time AI analysis of surgical video, is critical for operating room safety and efficiency. It provides actionable insights into upcoming events, their timing, and risks-enabling better resource allocation, timely instrument readiness, and early warnings for complications (e.g., bleeding, bile duct injury). Despite this need, current surgical AI research focuses on understanding what is happening rather than predicting future events. Existing methods target specific tasks in isolation, lacking unified approaches that span both short-term (action triplets, events) and long-term horizons (remaining surgery duration, phase transitions). These methods rely on coarse-grained supervision while fine-grained surgical action triplets and steps remain underexplored. Furthermore, methods based only on future feature prediction struggle to generalize across different surgical contexts and procedures. We address these limits by reframing surgical future prediction as state-change learning. Rather than forecasting raw observations, our approach classifies state transitions between current and future timesteps. We introduce SurgFUTR, implementing this through a teacher-student architecture. Video clips are compressed into state representations via Sinkhorn-Knopp clustering; the teacher network learns from both current and future clips, while the student network predicts future states from current videos alone, guided by our Action Dynamics (ActDyn) module. We establish SFPBench with five prediction tasks spanning short-term (triplets, events) and long-term (remaining surgery duration, phase and step transitions) horizons. Experiments across four datasets and three procedures show consistent improvements. Cross-procedure transfer validates generalizability.

Protein Multimer Structure Prediction via Prompt Learning

Understanding the 3D structures of protein multimers is crucial, as they play a vital role in regulating various cellular processes. It has been empirically confirmed that the multimer structure prediction~(MSP) can be well handled in a step-wise assembly fashion using provided dimer structures and predicted protein-protein interactions~(PPIs). However, due to the biological gap in the formation of dimers and larger multimers, directly applying PPI prediction techniques can often cause a poor generalization to the MSP task. To address this challenge, we aim to extend the PPI knowledge to multimers of different scales~(i.e., chain numbers). Specifically, we propose \textsc{PromptMSP}, a pre-training and Prompt tuning framework for Multimer Structure Prediction. First, we tailor the source and target tasks for effective PPI knowledge learning and efficient inference, respectively. We design PPI-inspired prompt learning to narrow the gaps of two task formats and generalize the PPI knowledge to multimers of different scales. We provide a meta-learning strategy to learn a reliable initialization of the prompt model, enabling our prompting framework to effectively adapt to limited data for large-scale multimers. Empirically, we achieve both significant accuracy (RMSD and TM-Score) and efficiency improvements compared to advanced MSP models. Temporal Interest Network for User Response Prediction

User response prediction is essential in industrial recommendation systems, such as online display advertising. Among all the features in recommendation models, user behaviors are among the most critical. Many works have revealed that a user's behavior reflects her interest in the candidate item, owing to the semantic or temporal correlation between behaviors and the candidate. While the literature has individually examined each of these correlations, researchers have yet to analyze them in combination, that is, the semantic-temporal correlation. We empirically measure this correlation and observe intuitive yet robust patterns. We then examine several popular user interest models and find that, surprisingly, none of them learn such correlation well. To fill this gap, we propose a Temporal Interest Network (TIN) to capture the semantic-temporal correlation simultaneously between behaviors and the target. We achieve this by incorporating target-aware temporal encoding, in addition to semantic encoding, to represent behaviors and the target. Furthermore, we conduct explicit 4-way interaction by deploying target-aware attention and target-aware representation to capture both semantic and temporal correlation. We conduct comprehensive evaluations on two popular public datasets, and our proposed TIN outperforms the best-performing baselines by 0.43% and 0.29% on GAUC, respectively. During online A/B testing in Tencent's advertising platform, TIN achieves 1.65% cost lift and 1.93% GMV lift over the base model. It has been successfully deployed in production since October 2023, serving the WeChat Moments traffic. We have released our code at https://github.com/zhouxy1003/TIN.

Dynamic Knowledge Routing Network For Target-Guided Open-Domain Conversation

Target-guided open-domain conversation aims to proactively and naturally guide a dialogue agent or human to achieve specific goals, topics or keywords during open-ended conversations. Existing methods mainly rely on single-turn datadriven learning and simple target-guided strategy without considering semantic or factual knowledge relations among candidate topics/keywords. This results in poor transition smoothness and low success rate. In this work, we adopt a structured approach that controls the intended content of system responses by introducing coarse-grained keywords, attains smooth conversation transition through turn-level supervised learning and knowledge relations between candidate keywords, and drives an conversation towards an specified target with discourse-level guiding strategy. Specially, we propose a novel dynamic knowledge routing network (DKRN) which considers semantic knowledge relations among candidate keywords for accurate next topic prediction of next discourse. With the help of more accurate keyword prediction, our keyword-augmented response retrieval module can achieve better retrieval performance and more meaningful conversations. Besides, we also propose a novel dual discourse-level target-guided strategy to guide conversations to reach their goals smoothly with higher success rate. Furthermore, to push the research boundary of target-guided open-domain conversation to match real-world scenarios better, we introduce a new large-scale Chinese target-guided open-domain conversation dataset (more than 900K conversations) crawled from Sina Weibo. Quantitative and human evaluations show our method can produce meaningful and effective target-guided conversations, significantly improving over other state-of-the-art methods by more than 20% in success rate and more than 0.6 in average smoothness score.

PAC Prediction Sets for Large Language Models of Code

Prediction sets have recently been shown to be a promising strategy for quantifying the uncertainty of deep neural networks in a way that provides theoretical guarantees. However, existing techniques have largely targeted settings where the space of labels is simple, so prediction sets can be arbitrary subsets of labels. For structured prediction problems where the space of labels is exponential in size, even prediction sets containing a small fraction of all labels can be exponentially large. In the context of code generation, we propose a solution that considers a restricted set of prediction sets that can compactly be represented as partial programs, which are programs with portions replaced with holes. Given a trained code generation model, our algorithm leverages a programming language's abstract syntax tree to generate a set of programs such that the correct program is in the set with high-confidence. Valuable applications of our algorithm include a Codex-style code generator with holes in uncertain parts of the generated code, which provides a partial program with theoretical guarantees. We evaluate our approach on PICARD (a T5 model for SQL semantic parsing) and Codex (a GPT model for over a dozen programming languages, including Python), demonstrating that our approach generates compact PAC prediction sets. This is the first research contribution that generates PAC prediction sets for generative code models.

Next-Latent Prediction Transformers Learn Compact World Models

Transformers replace recurrence with a memory that grows with sequence length and self-attention that enables ad-hoc look ups over past tokens. Consequently, they lack an inherent incentive to compress history into compact latent states with consistent transition rules. This often leads to learning solutions that generalize poorly. We introduce Next-Latent Prediction (NextLat), which extends standard next-token training with self-supervised predictions in the latent space. Specifically, NextLat trains a transformer to learn latent representations that are predictive of its next latent state given the next output token. Theoretically, we show that these latents provably converge to belief states, compressed information of the history necessary to predict the future. This simple auxiliary objective also injects a recurrent inductive bias into transformers, while leaving their architecture, parallel training, and inference unchanged. NextLat effectively encourages the transformer to form compact internal world models with its own belief states and transition dynamics -- a crucial property absent in standard next-token prediction transformers. Empirically, across benchmarks targeting core sequence modeling competencies -- world modeling, reasoning, planning, and language modeling -- NextLat demonstrates significant gains over standard next-token training in downstream accuracy, representation compression, and lookahead planning. NextLat stands as a simple and efficient paradigm for shaping transformer representations toward stronger generalization.

OpenCSP: A Deep Learning Framework for Crystal Structure Prediction from Ambient to High Pressure

High-pressure crystal structure prediction (CSP) underpins advances in condensed matter physics, planetary science, and materials discovery. Yet, most large atomistic models are trained on near-ambient, equilibrium data, leading to degraded stress accuracy at tens to hundreds of gigapascals and sparse coverage of pressure-stabilized stoichiometries and dense coordination motifs. Here, we introduce OpenCSP, a machine learning framework for CSP tasks spanning ambient to high-pressure conditions. This framework comprises an open-source pressure-resolved dataset alongside a suite of publicly available atomistic models that are jointly optimized for accuracy in energy, force, and stress predictions. The dataset is constructed via randomized high-pressure sampling and iteratively refined through an uncertainty-guided concurrent learning strategy, which enriches underrepresented compression regimes while suppressing redundant DFT labeling. Despite employing a training corpus one to two orders of magnitude smaller than those of leading large models, OpenCSP achieves comparable or superior performance in high-pressure enthalpy ranking and stability prediction. Across benchmark CSP tasks spanning a wide pressure window, our models match or surpass MACE-MPA-0, MatterSim v1 5M, and GRACE-2L-OAM, with the largest gains observed at elevated pressures. These results demonstrate that targeted, pressure-aware data acquisition coupled with scalable architectures enables data-efficient, high-fidelity CSP, paving the way for autonomous materials discovery under ambient and extreme conditions.

Ethicist: Targeted Training Data Extraction Through Loss Smoothed Soft Prompting and Calibrated Confidence Estimation

Large pre-trained language models achieve impressive results across many tasks. However, recent works point out that pre-trained language models may memorize a considerable fraction of their training data, leading to the privacy risk of information leakage. In this paper, we propose a method named Ethicist for targeted training data extraction through loss smoothed soft prompting and calibrated confidence estimation, investigating how to recover the suffix in the training data when given a prefix. To elicit memorization in the attacked model, we tune soft prompt embeddings while keeping the model fixed. We further propose a smoothing loss that smooths the loss distribution of the suffix tokens to make it easier to sample the correct suffix. In order to select the most probable suffix from a collection of sampled suffixes and estimate the prediction confidence, we propose a calibrated confidence estimation method, which normalizes the confidence of the generated suffixes with a local estimation. We show that Ethicist significantly improves the extraction performance on a recently proposed public benchmark. We also investigate several factors influencing the data extraction performance, including decoding strategy, model scale, prefix length, and suffix length. T-Rex: Text-assisted Retrosynthesis Prediction

As a fundamental task in computational chemistry, retrosynthesis prediction aims to identify a set of reactants to synthesize a target molecule. Existing template-free approaches only consider the graph structures of the target molecule, which often cannot generalize well to rare reaction types and large molecules. Here, we propose T-Rex, a text-assisted retrosynthesis prediction approach that exploits pre-trained text language models, such as ChatGPT, to assist the generation of reactants. T-Rex first exploits ChatGPT to generate a description for the target molecule and rank candidate reaction centers based both the description and the molecular graph. It then re-ranks these candidates by querying the descriptions for each reactants and examines which group of reactants can best synthesize the target molecule. We observed that T-Rex substantially outperformed graph-based state-of-the-art approaches on two datasets, indicating the effectiveness of considering text information. We further found that T-Rex outperformed the variant that only use ChatGPT-based description without the re-ranking step, demonstrate how our framework outperformed a straightforward integration of ChatGPT and graph information. Collectively, we show that text generated by pre-trained language models can substantially improve retrosynthesis prediction, opening up new avenues for exploiting ChatGPT to advance computational chemistry. TAROT: Targeted Data Selection via Optimal Transport

We propose TAROT, a targeted data selection framework grounded in optimal transport theory. Previous targeted data selection methods primarily rely on influence-based greedy heuristics to enhance domain-specific performance. While effective on limited, unimodal data (i.e., data following a single pattern), these methods struggle as target data complexity increases. Specifically, in multimodal distributions, these heuristics fail to account for multiple inherent patterns, leading to suboptimal data selection. This work identifies two primary factors contributing to this limitation: (i) the disproportionate impact of dominant feature components in high-dimensional influence estimation, and (ii) the restrictive linear additive assumptions inherent in greedy selection strategies. To address these challenges, TAROT incorporates whitened feature distance to mitigate dominant feature bias, providing a more reliable measure of data influence. Building on this, TAROT uses whitened feature distance to quantify and minimize the optimal transport distance between the selected data and target domains. Notably, this minimization also facilitates the estimation of optimal selection ratios. We evaluate TAROT across multiple tasks, including semantic segmentation, motion prediction, and instruction tuning. Results consistently show that TAROT outperforms state-of-the-art methods, highlighting its versatility across various deep learning tasks. Code is available at https://github.com/vita-epfl/TAROT.

PointRAFT: 3D deep learning for high-throughput prediction of potato tuber weight from partial point clouds

Potato yield is a key indicator for optimizing cultivation practices in agriculture. Potato yield can be estimated on harvesters using RGB-D cameras, which capture three-dimensional (3D) information of individual tubers moving along the conveyor belt. However, point clouds reconstructed from RGB-D images are incomplete due to self-occlusion, leading to systematic underestimation of tuber weight. To address this, we introduce PointRAFT, a high-throughput point cloud regression network that directly predicts continuous 3D shape properties, such as tuber weight, from partial point clouds. Rather than reconstructing full 3D geometry, PointRAFT infers target values directly from raw 3D data. Its key architectural novelty is an object height embedding that incorporates tuber height as an additional geometric cue, improving weight prediction under practical harvesting conditions. PointRAFT was trained and evaluated on 26,688 partial point clouds collected from 859 potato tubers across four cultivars and three growing seasons on an operational harvester in Japan. On a test set of 5,254 point clouds from 172 tubers, PointRAFT achieved a mean absolute error of 12.0 g and a root mean squared error of 17.2 g, substantially outperforming a linear regression baseline and a standard PointNet++ regression network. With an average inference time of 6.3 ms per point cloud, PointRAFT supports processing rates of up to 150 tubers per second, meeting the high-throughput requirements of commercial potato harvesters. Beyond potato weight estimation, PointRAFT provides a versatile regression network applicable to a wide range of 3D phenotyping and robotic perception tasks. Quadratic Interest Network for Multimodal Click-Through Rate Prediction

Multimodal click-through rate (CTR) prediction is a key technique in industrial recommender systems. It leverages heterogeneous modalities such as text, images, and behavioral logs to capture high-order feature interactions between users and items, thereby enhancing the system's understanding of user interests and its ability to predict click behavior. The primary challenge in this field lies in effectively utilizing the rich semantic information from multiple modalities while satisfying the low-latency requirements of online inference in real-world applications. To foster progress in this area, the Multimodal CTR Prediction Challenge Track of the WWW 2025 EReL@MIR Workshop formulates the problem into two tasks: (1) Task 1 of Multimodal Item Embedding: this task aims to explore multimodal information extraction and item representation learning methods that enhance recommendation tasks; and (2) Task 2 of Multimodal CTR Prediction: this task aims to explore what multimodal recommendation model can effectively leverage multimodal embedding features and achieve better performance. In this paper, we propose a novel model for Task 2, named Quadratic Interest Network (QIN) for Multimodal CTR Prediction. Specifically, QIN employs adaptive sparse target attention to extract multimodal user behavior features, and leverages Quadratic Neural Networks to capture high-order feature interactions. As a result, QIN achieved an AUC of 0.9798 on the leaderboard and ranked second in the competition. Gene-Metabolite Association Prediction with Interactive Knowledge Transfer Enhanced Graph for Metabolite Production

In the rapidly evolving field of metabolic engineering, the quest for efficient and precise gene target identification for metabolite production enhancement presents significant challenges. Traditional approaches, whether knowledge-based or model-based, are notably time-consuming and labor-intensive, due to the vast scale of research literature and the approximation nature of genome-scale metabolic model (GEM) simulations. Therefore, we propose a new task, Gene-Metabolite Association Prediction based on metabolic graphs, to automate the process of candidate gene discovery for a given pair of metabolite and candidate-associated genes, as well as presenting the first benchmark containing 2474 metabolites and 1947 genes of two commonly used microorganisms Saccharomyces cerevisiae (SC) and Issatchenkia orientalis (IO). This task is challenging due to the incompleteness of the metabolic graphs and the heterogeneity among distinct metabolisms. To overcome these limitations, we propose an Interactive Knowledge Transfer mechanism based on Metabolism Graph (IKT4Meta), which improves the association prediction accuracy by integrating the knowledge from different metabolism graphs. First, to build a bridge between two graphs for knowledge transfer, we utilize Pretrained Language Models (PLMs) with external knowledge of genes and metabolites to help generate inter-graph links, significantly alleviating the impact of heterogeneity. Second, we propagate intra-graph links from different metabolic graphs using inter-graph links as anchors. Finally, we conduct the gene-metabolite association prediction based on the enriched metabolism graphs, which integrate the knowledge from multiple microorganisms. Experiments on both types of organisms demonstrate that our proposed methodology outperforms baselines by up to 12.3% across various link prediction frameworks.

Future frame prediction in chest and liver cine MRI using the PCA respiratory motion model: comparing transformers and dynamically trained recurrent neural networks

Respiratory motion complicates accurate irradiation of thoraco-abdominal tumors in radiotherapy, as treatment-system latency entails target-location uncertainties. This work addresses frame forecasting in chest and liver cine MRI to compensate for such delays. We investigate RNNs trained with online learning algorithms, enabling adaptation to changing respiratory patterns via on-the-fly parameter updates, and transformers, increasingly common in time series forecasting for their ability to capture long-term dependencies. Experiments were conducted using 12 sagittal thoracic and upper-abdominal cine-MRI sequences from ETH Zürich and OvGU. PCA decomposes the Lucas-Kanade optical-flow field into static deformations and low-dimensional time-dependent weights. We compare various methods forecasting the latter: linear filters, population and sequence-specific encoder-only transformers, and RNNs trained with real-time recurrent learning (RTRL), unbiased online recurrent optimization, decoupled neural interfaces, and sparse one-step approximation (SnAp-1). Predicted displacements were used to warp the reference frame and generate future images. Prediction accuracy decreased with the horizon h. Linear regression performed best at short horizons (1.3mm geometrical error at h=0.32s, ETH Zürich data), while RTRL and SnAp-1 outperformed the other algorithms at medium-to-long horizons, with geometrical errors below 1.4mm and 2.8mm on the sequences from ETH Zürich and OvGU (the latter featuring higher motion variability, noise, and lower contrast), respectively. The sequence-specific transformer was competitive for low-to-medium horizons, but transformers remained overall limited by data scarcity and domain shift between datasets. Predicted frames visually resembled the ground truth, with notable errors occurring near the diaphragm at end-inspiration and regions affected by out-of-plane motion.

TITAN: T Cell Receptor Specificity Prediction with Bimodal Attention Networks

Motivation: The activity of the adaptive immune system is governed by T-cells and their specific T-cell receptors (TCR), which selectively recognize foreign antigens. Recent advances in experimental techniques have enabled sequencing of TCRs and their antigenic targets (epitopes), allowing to research the missing link between TCR sequence and epitope binding specificity. Scarcity of data and a large sequence space make this task challenging, and to date only models limited to a small set of epitopes have achieved good performance. Here, we establish a k-nearest-neighbor (K-NN) classifier as a strong baseline and then propose TITAN (Tcr epITope bimodal Attention Networks), a bimodal neural network that explicitly encodes both TCR sequences and epitopes to enable the independent study of generalization capabilities to unseen TCRs and/or epitopes. Results: By encoding epitopes at the atomic level with SMILES sequences, we leverage transfer learning and data augmentation to enrich the input data space and boost performance. TITAN achieves high performance in the prediction of specificity of unseen TCRs (ROC-AUC 0.87 in 10-fold CV) and surpasses the results of the current state-of-the-art (ImRex) by a large margin. Notably, our Levenshtein-distance-based K-NN classifier also exhibits competitive performance on unseen TCRs. While the generalization to unseen epitopes remains challenging, we report two major breakthroughs. First, by dissecting the attention heatmaps, we demonstrate that the sparsity of available epitope data favors an implicit treatment of epitopes as classes. This may be a general problem that limits unseen epitope performance for sufficiently complex models. Second, we show that TITAN nevertheless exhibits significantly improved performance on unseen epitopes and is capable of focusing attention on chemically meaningful molecular structures.

AttriLens-Mol: Attribute Guided Reinforcement Learning for Molecular Property Prediction with Large Language Models

Large Language Models (LLMs) have shown promise in assisting molecular property prediction tasks but often rely on human-crafted prompts and chain-of-thought templates. While recent advanced large reasoning models like DeepSeek-R1 employ reinforcement learning for an extended ``thinking'' process, their reasoning can be verbose and lack relevance. We introduce AttriLens-Mol, an attribute-guided reinforcement learning framework for molecular property prediction with LLMs. AttriLens-Mol steers the model's reasoning by using: (1) a format reward encouraging attribute-based structured output, (2) a count reward to avoid enumerating irrelevant attributes, and (3) a rationality reward using advanced LLMs and RDKit to verify the relatedness of the generated attributes. This approach implicitly elicits the model's inherent knowledge of relevant molecular attributes during reasoning, enables making predictions for the molecular property more effectively. Experiments on both in-distribution and out-of-distribution datasets show that, training both 7B-size R1-Distilled-Qwen2.5 and R1-Distilled-LLaMA3.1 models on 4,000 samples with our proposed AttriLens-Mol method significantly boosts the performance, getting comparable or better results than supervised fine-tuning models (Mol-Instructions, ChemDFM, etc.) and advanced models (GPT-3.5, GPT-4o, DeepSeek-V3, DeepSeek-R1, etc.). Further, our extracted attributes for the target property, when used as features for an interpretable decision tree model, yield superior performance compared to attributes generated by prompting LLMs. This shows that AttriLens-Mol effectively elicits more relevant and predictive molecular attributes, leading to enhanced interpretability and performance for property prediction. Object-Focused Data Selection for Dense Prediction Tasks

Dense prediction tasks such as object detection and segmentation require high-quality labels at pixel level, which are costly to obtain. Recent advances in foundation models have enabled the generation of autolabels, which we find to be competitive but not yet sufficient to fully replace human annotations, especially for more complex datasets. Thus, we consider the challenge of selecting a representative subset of images for labeling from a large pool of unlabeled images under a constrained annotation budget. This task is further complicated by imbalanced class distributions, as rare classes are often underrepresented in selected subsets. We propose object-focused data selection (OFDS) which leverages object-level representations to ensure that the selected image subsets semantically cover the target classes, including rare ones. We validate OFDS on PASCAL VOC and Cityscapes for object detection and semantic segmentation tasks. Our experiments demonstrate that prior methods which employ image-level representations fail to consistently outperform random selection. In contrast, OFDS consistently achieves state-of-the-art performance with substantial improvements over all baselines in scenarios with imbalanced class distributions. Moreover, we demonstrate that pre-training with autolabels on the full datasets before fine-tuning on human-labeled subsets selected by OFDS further enhances the final performance.

SparseSSP: 3D Subcellular Structure Prediction from Sparse-View Transmitted Light Images

Traditional fluorescence staining is phototoxic to live cells, slow, and expensive; thus, the subcellular structure prediction (SSP) from transmitted light (TL) images is emerging as a label-free, faster, low-cost alternative. However, existing approaches utilize 3D networks for one-to-one voxel level dense prediction, which necessitates a frequent and time-consuming Z-axis imaging process. Moreover, 3D convolutions inevitably lead to significant computation and GPU memory overhead. Therefore, we propose an efficient framework, SparseSSP, predicting fluorescent intensities within the target voxel grid in an efficient paradigm instead of relying entirely on 3D topologies. In particular, SparseSSP makes two pivotal improvements to prior works. First, SparseSSP introduces a one-to-many voxel mapping paradigm, which permits the sparse TL slices to reconstruct the subcellular structure. Secondly, we propose a hybrid dimensions topology, which folds the Z-axis information into channel features, enabling the 2D network layers to tackle SSP under low computational cost. We conduct extensive experiments to validate the effectiveness and advantages of SparseSSP on diverse sparse imaging ratios, and our approach achieves a leading performance compared to pure 3D topologies. SparseSSP reduces imaging frequencies compared to previous dense-view SSP (i.e., the number of imaging is reduced up to 87.5% at most), which is significant in visualizing rapid biological dynamics on low-cost devices and samples.

Neural Common Neighbor with Completion for Link Prediction

Despite its outstanding performance in various graph tasks, vanilla Message Passing Neural Network (MPNN) usually fails in link prediction tasks, as it only uses representations of two individual target nodes and ignores the pairwise relation between them. To capture the pairwise relations, some models add manual features to the input graph and use the output of MPNN to produce pairwise representations. In contrast, others directly use manual features as pairwise representations. Though this simplification avoids applying a GNN to each link individually and thus improves scalability, these models still have much room for performance improvement due to the hand-crafted and unlearnable pairwise features. To upgrade performance while maintaining scalability, we propose Neural Common Neighbor (NCN), which uses learnable pairwise representations. To further boost NCN, we study the unobserved link problem. The incompleteness of the graph is ubiquitous and leads to distribution shifts between the training and test set, loss of common neighbor information, and performance degradation of models. Therefore, we propose two intervention methods: common neighbor completion and target link removal. Combining the two methods with NCN, we propose Neural Common Neighbor with Completion (NCNC). NCN and NCNC outperform recent strong baselines by large margins. NCNC achieves state-of-the-art performance in link prediction tasks.
